TIMESPEC constraints which are added by the user outside of
the:

<INPUT>
     SCHEMATIC START;
     .
     .
     .
     SCHEMATIC END;

section of the .PCF file get commented out by MAP and
ignored when the design is re-processed .



Solution 1:

Remove the comment symbols from the .PCF file manually
for the desired constraints before running PAR on the
design.
